So I have a player who has both unarmed skills and I'm unsure if the damage and SV should stack or not. And if not how to determine which to use.
Thoughts?

Honestly I disallow folks from having both. Why train hard in martial arts only to use more primitive brawling techniques? If they train in martial arts after the start of play is the only time any PC in my games will have both on their sheet. In this case they must tell me during the fight which skill set they are using (thus determining which SV & damage modifiers they use).

To follow up with Thorn, you can combine any levels of either together during character gen. And there can be a reason to use Brawling when trained in Martial Arts... when you're posing as someone you're not. Maybe trying to "blend in" with the locals or the the local thugs, maybe? Most small towns don't like strangers, and strangers who seem special or "too" different can find trouble they're not looking for. Someone with Martial Arts can, of course, always just dive in headfirst into a brawl and kick butt the old fashioned way. They aren't required to yell "HiYaa" or anything like that.
